The honey and yogurt combination in the intestine does have a positive effect. Honey inhibites the growth of certain bacteria in yogurt. The only two bacteria it ENHANCES are the bifidobacteria, and the lactobacilli. In conclusion, the anti-bacterial properties in honey has a significant effect of the growth certain bacterias (lactobacilli & bifidobacteria). However, also inhibits the growth of all other live cultures.

A tad bit more specificity would be appreciated. Do you eat the honey and yogurt, or do you put it in from the other direction, in a fashion similar to Cartman's theory of how to crap out of your mouth? These new agey healing treatments are rather outside my normal experience.

But more information kills the mystery. If you insist, it's from a molecular gastronomy email list. The original question was asked about a month ago:

A lot of people eat yogurt (natural) and honey together... and I was
thinking this morning one contains bacteria(yogurt) and the other has
antibacterial properties(honey)... how does this affect the bacteria when it
is in the intestine and when the second it is mixed
